This series features The Doctor, a character from the Doctor Who universe, who is accidentally thrown into the Star Trek universe. The various stories record his adventures alongside various companions which take place between his appearances in Star Trek: Daedalus. In the first story in the anthology ("Schism"), a massive temporal schism caused by the events of the 2009 Star Trek movie, causes the Doctor to be split into two distinct characters, one being transported into the Star Trek universe while the other carries on in the Doctor Who universe. Over the course of the first season, this new Tenth Doctor (portrayed by David Tennant) explores his new "playground" and makes the acquaintance of 21st century personal assistant, Abbey Cartwright, who joins him as a travelling companion. They later make the acquaintance of 24th century Starfleet officer, Cedric Tyler, who also joins them in their travels.
Over the course of the next two seasons, the Doctor discovers that he isn't the only Time Lord to be living in the Star Trek universe: an old "rival" of his, Mortimus, is at large, meddling in established history with his own companions: Hylen, an Argelian woman; and Captain Jack Harkness.
At the conclusion of the second series, the Doctor and his companions are tricked in to becoming pawns in a massively elaborate game being played by Trelane and the Toymaker. The Doctor is forced to become "champion" to the Toymaker while Mortimus serves as "champion" to Trelane. The two Time Lords finally agree to put their differences beside them and turn on the malevolent "puppet masters", but in order to protect his companions he sends them home via the TARDIS.
The Doctor and Mortimus finally succeed in overcoming their "masters" and escape, but at a huge cost to both of them: Mortimus' TARDIS is seemingly destroyed and both Time Lords are set adrift in the time vortex.
At the start of the third series, the Doctor finally lands on Earth in the early 1960s where he regenerates into his eleventh incarnation, portrayed by Matt Smith. With no chance of escaping from Earth, the Doctor decides to wait until he is reunited with the TARDIS in 2009 as it brings Abbey back home from his battle with Trelane and the Toymaker.
